Our two cats have recently started peeing and pooping various places in the house: basement carpet, bathroom floor, screen porch carpet.
I keep the litter box very clean every day.
I think they also have fleas, which we are treating them for.
Is there any connetion?

I don't think there is a connection between where your cats do there business to flees.
It is also strange that they are not limiting their place of choice to one other place (my cat will go in the bathroom if she doesn't have access to her litter box, or right outside the bathroom door, if that is closed to.
It could be a territory thing - are your cats on good terms? Male? Female?
